Tim, different direction than I thought you would go, but I think this does start to address a few issues. I think the pods work pretty nicely. Personaly I would love to sleep towards the (more) quiet Boylston Street. You probably end up with a rather solid elevation, as you don't need much light in the rooms. A window in the bathroom is a plus. The common area for the four guests per pod are pretty spacious, there is still some connection between the floors and to the other pods. The center pod still gets the (elevator) shaft. Literally. Not a very pleasant space to mingle. Maybe the lounges at the end pods are for more than only the four pod mates, and the center pod only gets gracoious circulation?
The stairs can now be treated as stairwells with two doors on hold-open on every floor, only the connection to the lowest floor will be tricky. Develop the first floor in a similarly staright foreward fashion and you are on your way to get the rest done.

Tim, What do you think about rotating the cubes so that they react better to the wind and sun based on the summer breezes coming from the park. The area that would be created between the cubes rotated could present some very intertaining spaces for the students to occupy.
